100 trillion tenants
Your gut contains roughly 100 trillion microorganisms — bacteria, fungi, viruses, and archaea. Together they're your microbiome, weighing three to five pounds. That's more cells than your entire human body contains.
They aren't passengers. They're staff. They break down food your own cells can't digest, produce vitamins (K, B12, folate, biotin), train your immune system to tell threats from non-threats, produce neurotransmitters (about 90% of your serotonin is made in your gut), maintain the gut lining, and regulate inflammation throughout your body.
Your microbiome is not static. It's more like a garden than a fingerprint. It responds to conditions.
When this ecosystem is diverse and balanced, you digest well, have steady energy, regular bowel movements, clear thinking, and stable mood. When it's disrupted — a state called dysbiosis — the downstream effects touch nearly every system in your body.
The gut-brain axis: a two-way highway
You've felt this without knowing its name. Butterflies before a presentation. Nausea when you get bad news. It isn't imaginary or "just anxiety." It's anatomy.
Your gut and brain talk constantly through the vagus nerve, immune signaling, hormones, and the neurotransmitters your bacteria produce — and it runs both directions. Chronic stress can literally change which bacteria thrive in your gut. And gut bacteria produce compounds that cross into the brain and influence mood, focus, and fatigue.
That's why people with IBS often have anxiety, and people with anxiety often have gut symptoms. They aren't separate conditions that happen to coincide. They share a physiological highway — which means fixing one end can help the other.
"Leaky gut," minus the hype
Your intestinal lining is one cell thick. One. Those cells are held together by tight junctions that open to let nutrients through and stay closed to keep bacteria and toxins where they belong. When they're chronically damaged or opened, things leak through that shouldn't, your immune system reacts, and over time that can become chronic inflammation.
What damages tight junctions? Chronic stress, gluten (in some people), long-term NSAID use, alcohol, dysbiosis, infections, environmental toxins, and nutrient deficiencies. Whether increased permeability is a cause or an effect, the practical takeaway is the same: remove the damaging inputs, add the healing ones, and outcomes improve.
What a colonoscopy can't see
A colonoscopy can find visible inflammation, ulcers, polyps, strictures, and signs of cancer. It cannot tell you your microbiome composition, whether you have SIBO, your intestinal permeability, food sensitivities, or your toxin burden.
A normal colonoscopy does not mean nothing is wrong. It means nothing is wrong that a camera can see.
